Anand,
I couldn't find much information on the BATS Trading website about the
software they use or offer. They appear to be a liquidity provider,
whereas Marketcetera offers you a software platform for developing
algorithmic trading systems.
You can absolutely setup Marketcetera to be your end-to-end trading
system. You point the OMS to any FIX destination (such as BATS, they
offer a FIX gateway, for example), your end-users can use Photon for
order entry, you can hook up your existing trading logic (or write new
algorithms) to the OMS if you are interested in automated trading, and
you can use the Tradebase web application for historic positions and
trade management and P&L calculations.
Let me know if you have any other questions.
