Does not make much sense. What OS are you on - example MAC OS X 10.4, Windows Vista etc, and what version of Audacity (see Help > About or Audacity > About).
Open Audacity afresh and do Generate > Tone to produce a 30 second tone. Select 5 seconds of the audio in the middle and Edit > Trim then Export as WAV. Pay close attention to the location of the file and name it something you will know what it is. Now import it back into Audacity and you should see the five seconds of audio at the start of the track. If that works then try playing that same file you imported in iTunes.
Also are you are naming the edited file the same as the original unedited one and then dragging the edited one into iTunes when you already have it in the iTunes window? I have not tried it, but this might cause a problem with caching or similar. You would have to give step by step what you precisely you are doing so we could test it out. Thanks
