Yes, Hauptwerk has facilities to detune ranks by fixed or random amounts as well as support for several temperments. Outside of the USA, Haupwerk Advanced Edition also features a "Wind Model" which accurately simulates reservoir sag and other real life anomalies that impact tuning.
The Paramount samples will all be perfectly tuned to A440 equal temperment. When played in perfect tune, ensembles frankly sound like hell, so it's a very good thing that HW can restore some imperfection!
You will also be very pleased with some of the new traps and effects in the Paramount organs. The MIDI stop on each manual will also make it easy to drive an external sampler (maybe GSO for example).
